Search engines have spiders or bots to visit, search, index and rank any website and want a simple text content based website having simple navigation links which can be easily read and followed by its bots or spiders. Flash, frames of any type and Java Scripts are not good for search engines, and hence cannot be read, indexed or ranked.
With Content Management systems, you need to be very careful in making sure the management system can handle important SEO aspects; like Title Tags, Description Tags, (H1, H2 and possibly H3 tags), images and ALT tags for images and produce meaningful URLs without special characters and with some keywords within the URL (not just numbers).
